Just transfer all the documents, folders, game saves and stuff over to the 40GB HD, wipe the corrupted HD and drag and drop the files and stuff.
They won't be loosing much, just a couple of settings and there favorites in the web browser.
Well, the problem is they have more than 40GB worth of stuff on their HDD. Also, some files can't be transfered (or so the OS says). So I'm kinda stuck here guys.

What are you trying to do right now?
I would plug their HDD in your computer and transfer the data on your hard drive. If the OS says it's unable to copy, there's likely corruption of the data, either due to the hard drive having bad sectors or an OS problem.

I'm trying to save all their data before I do a clean install.

So if there is a bad sector/corrupt data, what do I do? How can I transfer there data?

Transfer the data not affected by the bad sectors/corrupt. Normally Windows will tell you that it's unable to copy X file. Don't copy that file over and it should be fine.
Even though some data copies, some of it might be corrupt. Integrity is always a problem in those times.

I wouldn't re-install on a drive that has bad sectors, by the way. It can take a while before the Windows seems affected by it, but it's likely going to happen again, maybe even worsen with time.
