The air that's brought in isn't going to over pressurize your rig and make it blow up. Meanwhile, a lack of good, incoming airflow can increase temps considerably. I would put you side fan as intake and your front fan as the strongest...ie the biggest, and set your smaller one on the rear. Your PSU also pulls air out of the case, so you will have two intake and two exhaust.
