My rig got pretty toasty under load with the side panels on...my mobo has the same fan, and if your mobo is like mine where only the CPU fan has speed control, you'll want to plug the PWM fan into the CPU fan header to knock down its speed, its not really loud, but a high-med picthed whining...

At any rate, the project being easy and having a cost of almost nothing I don't see why you should keep them as is. ;) It's true it improves the air flow, and depending on the video card it might not be a bad thing.
Just don't forget to make a flow, because that's the most important things. It's useless to add alot of fans sending the heat out of even fine tune the grils if there's no cold air entering the case.

Nice work. I would also suggest cutting those fan vents out, those things look like they are terribly designed! It really wouldn't take any time at all. Grab yourself a pair of tin snips or a dremel with a cutting wheel and go to town on that thing!

I don't know how to put this, but, I'm kind of a big deal.

Just make sure to remove the plate first, or take the motherboard out, so as to prevent pieces of metal causing a shortage. :P

I don't have a whole lot of cooling in my rig - just two 120MM fans and a stock CPU fan - and I run Folding@Home 24/7. My CPU never goes above 40 degrees centigrade. It's usually a bit cooler than that.

Of course, due to my cheap Gigabyte mobo, I don't have a hgue overclock, either. I'm running my Athlon 64 3700 at 2.3Ghz - that's only 0.1Ghz over the stock speed.

I'll fix the vents and yes I'll remove the mobo and vacuum it afterwards also. I also have a fan on the side of the case but there is no fan placement for the front of the case to pull air in. Should the side fan be pulling air into the case? It's located in the middle of the side panel, I would guess it should be pulling the cool air in since there is not another fan.

I have cut holes in the front of cases, its pretty easy. The best tool for Fan Holes is a Hole Saw.

The problem is there's really no place on the front of this case for a fan. I suppose I could put one where 2 of the drive bay's are by removing the covers and making a face plate with a grill to fill the space. The other option would be to cut a hole in the top of the case and mount one there but heat rises so I don't know if that would do any good other than as an exhaust.
