Yeah there is something wrong for sure. You might have the same problem Screwball had with his CPU. Pull out the CPU and make sure the top is completely flat. If it's not then you should probably RMA it.

I pulled it out, top looked flat. Put it back in. Redid paste again, and still same thing. Any more suggestions, or am I screwed. Will newegg even exchange a processor for a problem like this?

NOOOOOOOO!!!!!!!! remove all thermal paste from the hsf AND cpu and then re-apply it. only a small dot (i.e 1/2 grain of rice) in the middle of the cpu is necessary.

I wonder if the base of the heatsink is flat? Never seen processors not flat.

I did end up returning my E6400 due to the problem that the IHS (that plate on top called the Integrated Heat Spreader) was not flat and that was causing my overheating issue.
My new E6600 does not have this problem.

when I tried to use my stock Intel cooler I had the same problem as above, the BIOS was reading about 65-66º not even under load and with the proper amount of goop on it. So I removed that right away, reapplied fresh goop (AS5 each time) and put my Scythe Ninja back on and it continued with the 50º idle and 56-58º under folding load and 63-65º using 100% on TAT.
Right now this E6600 runs 30-35ºC idle, 50-51ºC under folding load and 53ºC under 100% both core load with TAT

Success!!

For now anyway. I reinstalled the heat sink again, because I just had this feeling that it was not making good contact. I really went thru and made sure all the pins were down good. I guess somehow I didn't get them in good the first time.

CPU showing 36 degrees right now in BIOS

Is this more normal?

Also, could any damage have been done while it ran hot like that?

If the CPU is running, it isn't damaged IMHO. You could try running TAT's load program, just hit Start next to each core readout, and if it doesn't error out, you're good. Or run Prime95 and see if you get errors. If you had thermal protection enabled, that throttled your CPU back enough to keep it from frying. I'm betting your CPU is fine.

36C is very good. The E6600's max temp is 61.4. Even though it ran much higher, it's working, you're good to go.

While you could technically damage a processor cache by overheating it, i'm pretty sure yours is not damaged.
I wouldn't really bother with that now. :)

what case are you using?

You bios temp reading may be wrong. update the bios.

You may want to lap the heatsink and cpu.
